Abstract

I will describe a method to separately investigate primary from processed RNA in bacteria by differentially ligating short sequences, or "tags", before RNA-sequencing. The method has made possible the mapping of many transcription start sites in the human pathogen Enterococcus faecalis and the discovery of complex transcriptional regulation and some forms of post-transcriptional modifications. The method is also useful as a reliable means to discover antisense transcript which may otherwise be confounded by artifacts of RNA-sequencing. Optimal tag design led us to the problem of finding minimal absent words (MAW) in genome sequences. A probabilistic model of reading words from a random text explains the distrubution of short MAWs while the distribution of long MAWs reflects biological differences from viruses and bacteria to complex multi-cellular organisms. |
